If I want to have different htaccess files for different domains on the hive for different redirect rules is it even possible and if so how would I do that?

You can add your own rewrite rules to .htaccess, but I'm not sure if it would achieve what you are trying to do since each of the the permalink settings use the same rewrite rules anyways..
